Personally I prefer Pioneers range of headunits over that of Alpines. I find the Alpines to be awkward to use and far more clinical sounding. The Pioneer is warmer and less brash.

I'll point out that the 'box' thingy, isn't actually required for you to run your iPod, but just increases flexiblity as you can use the face on the headunit to interface with the iPod. A simple Aux-In will suffice for basic operation.

Dunno if you can find it cheaper anywhere else but that would be up to the task of running that Pioneer sub quite nicely.
6x9s are in my experience as well as others, a little poor. You'll hear the same thing said over and over. Don't get 6x9s and instead run a pair of decent speakers up front.

Having no idea on your budget these are just what I would deem good value products and all things that I personally would buy. As with most markets, you get what you pay for with audio, but I must point out that you can pay over the odds for something that is totally unncessery, eg; amp wiring kits. Get something decent, but question what are you buying and do you really need £50 worth of wiring kit? Probabily not. Areas I wouldnt skimp are with the headunit and the sub box. If you're running that Pioneer sub, get a nice large box, if you go for a ported box, get it custom built by you or someone who knows what they're doing. Otherwise just buy a decent sealed box.
Owt else, just ask for assistance.
